Replacing intake gaskets, couple questions

I was getting moisture in my oil, and loosing coolant. Thought it was a head gasket, but I checked the plugs and they all looked good. Narrowed it down to leaking intake gasket (3 of the bolts were only finger tight). So now i'm replacing the intake gaskets. Do I need to put silicone around the intake ports or just the coolant ports, or does it matter? I removed the pushrods to clean up the mating surfaces so i'll have to adjust them when I put it back together. Also had one bad lifter (clip missing) which I replaced with a new one. What is the adjustment procedure for the valves? I have the Haynes manual but maybe someone on here has done this before and can give me some advice. Do the lifters have to be full of oil or empty to accurately adjust the valves? I can easily depress an empty lifter with my finger, but there is a lot of resistance if it's full of oil.
