remove the 4 visible screws that you can see from under each t top, pull the rubber out from it, there will be two more screws under the rubber, take them out, and get a pry bar, but be gentle...it is glued on both ends to take your time....it will pop off in no time.

What is a good way to remove the old cement? I read the articles and it did not say. Also some of the lip on the body is missing where it curves into the middle. Should I fix that with new body or just clean and leave it?

To remove the cement, 3M makes a very good "adhesive remover." Most auto part or Home Depot type stores carry it. If you want something a little cheaper that works well, pick up a can of BUG & TAR remover at most auto part stores. As far as any missing metal, if it's like a very small hole, I would clean off all the rust and coat it with some POR-15 or other similar product that converts rust to primer and then fill the holes (if small enough) with epoxy. The 2 part stuff that hardens like steel.
