Does a chip control the 700R4 in a 92 Firebird w/ 305 tbi

I'm just wondering if the ecm controls the transmission (700R4 with mods). The reason I ask is that with new heads and cam the car is now finding "neutral" in overdrive. I have to manually drop into D let it catch and then upshift again.I did have the tranny rebuilt in Jan of this year to handle the power increase. I was wondering if I should mention that to Ed Wright when I order a custom chip tomorrow. Thanks for your advice/help.

The PROM only controls TCC lockup ... not shift points or actually gear. I would post this question on the Transmission board because I don't believe that it is related to the Custom PROM.
