97 Pontiac sunfire anti-theft problems? URGENT

I am new here.
I need urgent help. My wifes Sunfire supposedly ran out of gas last night. I showed up with a few gallons but it wouldn't start. I figured she probley tried to start it a few times and killed the battery. I tried to jumper it, but it wouldn't budge. Next, I jumpered the solenoids on the starter. It would turn over but wouldn't take off. Thats when We noticed a "security" light flashing. So I had my buddy turn the ignition while I jumped the solenoid and it took right off. After I got the car home and shut it off it wouldn't start again with the key.
Do I need to reset something in the ECM for the security? Any other ideas? This is my wifes ride to work. Thanks

not 3rd gen related but I'll bite. I'm positive it's got a Pass-KeyII system. My friends Grand Prix had the same problem. There's a small RF type chip i do beleive in the key. If it doesnt read the write RF tag the car wont start. Check the Pass-KeyII module underneath the steering column right next to the steering wheel. Dealership should be able to diagnose no problem.

I know it's not related, but I was sent here from another site. There is no chip in the key. I have 4 keys to this car, 3 being cut a few years ago at my local "ACE Hardware". After talking with the dealer that my father works at as a salesman, they gave me a procedure to "program" the security function. I was to turn on the ignition, wait for 10 min. then turn off without trying to start the motor. I was to repeat this 3 times before attempting to start. The only catch is that the "theft control" light is supposed to be flashing. I have never been able to get it to flash. I have also left the battery disconnected overnight.
