i have a 1992 Camaro RS 3.1L V6 with a 5 speed trany..what i have been wanting to do is cut the stock shifter rod shorter and re-thread it, just so it is physically shorter.
is there anything bad with doing this..will it still shift correctly?

Welcome to TGO.
No. Yes. Yes.
If you want the benefit of a real short throw, you might consider one of the after market versions.

yeah..but i just want a shorter handle..i would eventually like to get a short throw shifter..but for now i was just wondering if it would mess it up any cutting it shorter?
When my shifter broke from too many speed shifts, I cut the two surfaces off flush and welded it back together. It still retains the stock knob thread but is a good bit shorter than stock...a quality short throw, limited travel shifter would be much nicer and have a larger variety of knobs available, but this works for a guy on limited funds.
