Vibration troubles......HELP!!!!

Well, I got everything back together after my auto ->T5 swap and now the car has a huge vibration at idle. It sort of goes away when you give it gas and rpm go up to about 2k but its really bad otherwise. It does not make a difference when I push the clutch in. The vibration is just as bad.

The only thing I think it could be is the flywheel, clutch, and pressure plate assembly is not torqued right. I torqued the flywheel bolts to 60 ft*lbs and the pressure plate bolts to about 35 ft*lbs.

Could this be it?

While installing the transmission, it would not go in all the way on its own. I had to put 2 bolts in and work it in the last 1/4 inch like that. Is that a problem? Did I ruin the pilot bushing by doing that?

Please help!

Flywheel or pressure plate would be my first guess, since those are apparently the last items you have had apart. Depressing (disngaging) the clutch almost rules out the clutch plate, input shaft bending, and entire transmission. What engien do you have and what type flywheel did you install? Was it a bat-weight flywheel for a one-piece seal crank, or an older neutral balanced flywheel?
