On my last main I have noticed that the bearing actually protrudes from the cap ever so slightly. It seems to sit fine in the block itself but hangs out enough to catch more than a nail on the cap side.
This is even after torquing down then mains with the crank installed. Even so, the clearance seems to be equal to the other mains.
Is this something that needs to be addressed? The block was line honed for this build.

As long as the clearance plastigages out correctly you should be fine. Sometimes the parting line is not exactly in the center of the crank center line. This means more of the circle is in either the block or the cap. This is why it is so important to keep the caps matched to their original postition in the block. When the block (with caps installed) is bored for the crank, the center of bore does not necessarily pass thru exactly on the parting line.
Aperion...I did not seat the bearing. Where would I 'smack' it to do this correctly? I assumed torquing the caps down would true things up.
Supervisor...I did not know that and will keep that in mind. IIRC there was no issue with this before the line hone. I was possibly thinking he took too much off the caps when he performed the line hone. Also, the top half of the bearing (inside the actual block) seems to sit flush...

With the caps seated and the bolts turned down but not torqued, give the crank a smack or two rearward and forward with a soft faced hammer, then torque it down.
No, it'll just make sure everything's aligned. Like Supervisor42 says though, it's really not a problem if the bearing isn't perfectly flush in the block.
