TPI Starting/Running Problem

I am helping a friend of mine out with his Firebird. It is a 91 Formula that has a TPI 350 and a LT4 Hot Cam. Other than that there are no other mods to the engine.
He was asking me about a skip and stumble that the car had and i checked a few things and found that he had some bad injectors. Well he replaced the injectors and the stumble went away, but it still had some what of a skip.
He decided to do a complete tune up on the car including: Wires, Plugs, Coil, and A new Distributor. So this afternoon we decided to do the Distributor and Coil, and also adjust the minmial air. We got the Distributor in without a hitch and i adjusted the timing as is should be, i did notice however that the timing was jumping around and i did have the esc unhooked. i set the timing as close as i could and we started it back up. it ran fine at this moment.
The problem came when we started to adjust the minmial air. i jumped the aldl connector and unhooked the IAC as per the instructions on this site. when i fired it up everything went south. the car would not want the idle and i had to give it gas to get it to run and start. so i unhooked the aldl jumper and hooked the IAC back up and still the same thing... I unhooked the battery still same problem. checked the fuses and changed the iac and it would idle, but we noticed it still needed the throttle pressed to start and it would idle extremely low with the lights on?
I checked the voltage with it running and only had 13.25 volts with no load? and 12.8-13 with loads on it?
what do you think could be the problem? could i have fried the ecm by starting it with the aldl jumped? or could the low voltage be the problem?
