Apparent VATS problem, how to fix?

Ok so I took my car to get the 350 swap done a few weeks back. They finished and I was on my way home a happy driver of a new 350. Well, kind of. I used to have a starting issue every so often of the car not wanting to turn over. All the electrical would start right up ie. guages, radio, lights, ect. But when you went to turn the key that extra way it wouldn't try to crank. Nothing. Oh and the water temp guage would go all the way to the right?. Well after the swap it started doing this almost periodically. I was taking her home on the interstate and when I would get on the gas the rpms would go from 200-2000+ and back and forth real quick. Then BAM backfire and die out. They had ghetto rigged a battery ignition so you could pop the hood and crank her. Got it to crank but it would die right when you went to stop. Got it back to the shop and they ran tests that showed the temp sensor was sending whacky signals so the comp thought the temp was drasically changing causing very jumpy rpms and weird behavior by the car when driving. They had some guy who knows this kinda stuff come look at it and he said it was the vehicle security system that was causing all the problems. Said there was no real way to bypass it either. Said that was what was causing the starting problems(chip in key) and that it was causing the feul presure(i think thats what he said) to change alot like it was. So now I am pissed and desperate. I am fixing to have to call the guy who came and looked at it so I can find out how much it will be to fix it. Can anyone tell me if they know what is wrong with it so I don't get ripped off, or maybe I can go replace a part on it so I dont have to get them to work on it. Also the temp sensor doesnt make the fan come on, its not wired right I think. I had the fan running to the radio fuse in the fuse box inside the car so when the key was turned the fan would run.

Thanks for any help, im desperate. Also this got progressivly worse until the car wouldnt crank at all. Can I safely bypass VATS? Will it work? Pics if so please. DETAILS too(lots).

The vehicle theft system has nothing to do with how the engine runs{ounce the ecm recieves a signal to start from the key-theft system} eveything should function accordingly, you seem to have a another problem.

Like said above it has nothing to do with how the car run s, just allowing it to start. it is a rather simple theft deterent and it is very easy to bypass if you have the original key.

Ok if its not VATS then what could it be? It IS having trouble starting. Its not turning over at all. It was giving the symptoms of something wrong with VATS acting up. (searched for problems with VATS on site). Also I thought I read VATS can regulate fuel comming out of the injectors?

The vats module sends a signal to the ECM to enable the injectors on start up. Once the car is running vats is not an issue.

If it's not cranking, that could be a vats issue. Does your security light come on when you try to start it and it doesn't crank? There's only so many things it can be if it's not cranking at all ~ starter, battery, solenoid, clutch or p/n switch, ignition switch, vats. I'd sooner think you have some loose wiring near the battery or starter.
