wire on alternator

I've got a question, most of my eletrical sys. is stock, those 2 wires comming from the top of my alternator, what do they do???, one of them goes back to the power wire on the alternator, and the other goes to the firewall, I kinda melted the one that goes to the firewall to my headers, and I think I burned somthing out, because even after I fixed the problem my alternator still dosen't charge, I put a jumper (yea I know not verry smart, but I was stuck in the middle of the desert) and now it charges, but what did that wire do, and is it safe to leave that jumper in there until I get my powermaster one-wire 140 amp alternator???
thanks in advance

If it was the brown wire in the harness, it goes to the coolant fan relay and the FP-FAN fuse on the fuse panel. If it was the red wire, it is a fusible link that goes to the starter solenoid.

it's a black wire, I don't have factory fans, (I do have 4 eletric fans though, 2 10" fans, a 14" fan and a 16" fan, it origanally had a mechanical clutch fan that I could stop with my hand at idle, with a hot engine) and the red wire gose to the back of the alternator, it was that way when I bought it back when I was 17( ***, I've had my car for 6 years )

It's not a ground, the alt. dosen't put out when I ground out that wire, unless there is somthing wrong with the alt.

it looks like it's the brown wire (dirt from 20 years made it look black I guess), but if it is and it shorted out, and somthing blew, why do the volt gauge still work? I checked it for voltage at the wire between the firewall and the burned spot and I get no reading no matter which way I connect it, I chenked for ohms and I get OL on my DMM, by the way is it hurting anything having it jumpered?

the alternater grounds itself out. if you would hook that black wire up for as a ground you would frie ur electrical. the black wire goes to the fusible link by the battery, and u hook it up as the power to ur alternator.
