I figure my balljoints need renewing, however I'm a little confused about the exact parts required.

1. Do I need upper and lower balljoints (some on-line stores quote upper not required)
2. Assuming I just buy the lower balljoint, do you think I get the rubber boots, or are they a separate part?

for a third gen f body you only need lowers, there aren't any uppers. you'll get the rubber seal with them, plus a new nut and cotter pin.
