Need Help Adjusting Door!!!

Ok let me give you guys some background. I am switching my old doors for power window/locks doors. I got right side door put on my car and also installed a new lower hinge pin and bushings.

Here is my problem. The new door has trouble closing. When I close it all the way it hits the t-top seals and closes on top of the seal instead of under it, and leaves a huge gap on the left side of the window. Also near the top left corner of the door it sticks out about a 1/4 of an inch. There is also a small gap that goes along the left side of the window. How can I fix these problems? I do not have the spring back in the door yet. Could that be causing the problems?

If you get the door itself aligned with the body you can adjust the window. I've replaced a few doors and whenever i've done it i had the fender off and had all the bolts loosley in, then had someone hold the door in the closed position in the correct place it needed to be then tightened the door and it has worked. It took a few attempts to get it good but it was ok.

yeah the door is aligned alright, its just the top left part that sticks out about 1/4 of an inch. And if I close it regularly the window gets caught on the t-top weatherstripping which makes a huge gap.

How do I adjust the windows?
