Seperate Power Source
I know that there is not a reason to hook up a second battery unless you listen to your stereo with out the car running a lot. Well I do and this is why I want to put in a second battery or something that would serve the same purpose.
1)What options do I have?
2)How much would this cost me?
3)Where would I put it? (I still want a spare tire)
4)How hard is this to install?

you could eliminate your charcoal canister and air box and put another battery there (birds have drivers side bad, 'maros have pass side) or you could put it in the well or something..

You have to buy an isolator. Their pretty cheap, like $25. Pep Boys and others have 'em.

An isolator switches the charge from one battery to the other. When one gets full, the isolator senses it and switches to the other. It has three bolts on it. one from the alternator, one to one battery, and one to the other battery. I've installed them into a couple of cars a couple of years ago, and they work great.
