I am in the process of building my new motor and going the multi port with ebl rout and since that will require a new tune I was thinking of buying the efi carb style intake and have the injectors in the holes and everything so there's no vacuum leaks but run my tbi setup on the intake just for the break in of the new motor then swap throttle body's and use the multi port.
This should work right? or is there something I'm not thinking of?

Would work sure, but why would you do that? Just put a 4bbl throttle body, or an eblow and an LS2 throttle body on the singleplane manifold.

I will be using a four barrel throttle body when I go multi port but it will require tuning so I want to break in the new motor with my tbi setup then just swap throttle bodies and run fuel to the fuel rails and go multi port instead of swapping intakes.

I was just thinking the break in would go smoother if I wasn't tuning a new system at the same time.

Seems like you are just adding complications it the 'break in'

If your running a roller cam, there really is not major 'initial break in'

Set up what you want and run it.

Run OL and arrive at the desired A/F using fuel pressure change. Will need a WB hooked up.
