Rust

I have two rust spots on the pillar between the door and windshield. They are rusted through so they are like little holes and about the size of a penny. I have this starting on the suface of the other pillar too. Well, I was wondering what would be the best way to fix this to stop the rust from going further. What to fill the small holes with, sand, then paint? Thanks
