Yes or no?
Would a 1000 watt amp run two 250 watt subs without any trouble.
I thought that to get the best sound you wanted to match the two as close as possible, so two 250 watt subs would need a 500 watt amp but some people say 1000 watt is better, which one is it?

There is no direct correlation between the two. In case you didn't realize, you control the wattage to the speakers by adjusting the volume ****.
Generally speaking more power over-head is better because it's easier to stay out of distortion and clipping of the amp. Assuming no abuse, speakers usually live longer with a more powerful amp.

Go for the 1000 watt amp, headroom, means less harmonic distortion at the amp, just don't abuse it, basically, what he said....

What rating is that 1000w? Peak? RMS? Program? You want your amps RMS rating to be 2X your speakers rating. This gives you overhead and keeps you from clipping.

Re: Yes or no?
looks like you should be good. if your speakers max is 250, and your amp max is 1000. you have double your power. perfect!
