Okay here are three ideas I am rolling around in my brain!
1. Keeping the rectangle box with the 2 12's sitting in the top part of the wheel well, facing toward the front of the car?
2. Making one of the custom fit 3rd gen type speaker enclosures that fits down in the wheel well?
3. Using the free air kenwood woofers I have and making a "Plate" to sit on top of the wheel well and use all that space underneath as the enclosure?

I choose option 4 buy a special order box from Qlogic that fills up your well that holds 2 12's or 2 10's(I can't remember.) Then you can just put the ttop bag over that and put the ttops in there or in your back seat.

Option 2. Free air subs are not ment to be just put on a plate and hooked up. They work like any other sub producting negitive waves on the pull and positive on the push strokes. When - and + meet the sound is cancelled out and you don't hear anything. Free-air subs just require no pressure on either side of the sub, a plate would have holes on the sides. Free-air subs will work better in a plate than most but still need to be sealed from the other side.
I woulden't go for a Q-logic box becouse of price. I don't know what you already have so option 1 is questionable. Option 2, if done correctly, will give you storage space for t-tops, proper airspace volume for your subs, cost very little, and look great. You could even get creative if you wanted and add plexiglass and put lights in the box or make an amp rack to go with it.

Cool thanks for all the imput guys! I have seen the fiberglass ones that people have made and I have experience with fiberglass so I am now thinking of that as a 4th option??

I built a custom box that fits in the well of the car for one 10 inch and it pounded more than enough. i actually competed with it and hit a remarkable 135.4 Db's I'm selling the box for $100 without sub if interested. I built a different one for two tens. If you buy the box and want LOTS of bump, with one ten I would recommend a Rockford Fosgate HE2 dual voice coil, or an Audiobahn pro compression piston sub
