Shorted OBD connector?!?!?

Car: 88 Iroc Convertible
Engine: 305 TPI
Transmission: 700R4
Shorted OBD connector?!?!?
Can't get my 88 Iroc Conv't to start (305 TPI/Auto) - thought it was the fuel pump (didn't hear it run) but when I jumpered it at the fuel pump relay, I can get it to run... Then I noticed that the SES light is constantly flashing code 12 (like it does when top 2 right handa pins on the OBD/ALDL connector is jumpered - it was NOT). I tried changing the prom (had a spare since I had a hypertech prom in) but still no luck - still flashing 12 and no start (plenty of cranking thought)
Of course after reading all the stuff about how startng the car when it's jumpered could damage the computer, I bought a used on online - suppose to get it next week.
So I checked the plugs at the ECM connector (not the ECM it self, but the connector) and I may have a short as the diagnostic test line (white/black) is shorted. I had doing electrical work so I thought about just clipping the white/black wire near the ECM connector so that I could just put an inline switch so I could still get my OBD/SES codes.... Any one run into this before? Or try this before? Really don't want to cause any more problems.
