I removed the smog pump and i just left the black tube connected to the black pump but disconnected it from the smog pump. is this going to be o.k. or can i go ahead and remove the tube from the black box also?

Since that tube isn't attached to anything, it isn't going to serve any purpose being there, so you might as well take it off. I would plug the part of the diverter valve box though so no debris from the road gets in there. Hope this helps!
