I'm installing a BW 9-bolt in the near future, and figured I'd upgrade the rear suspension while I'm back there. Will this have any negative effect since I have a stock fron suspension? No spring or shock upgrades, just LCA's, Lca relos, panhard, TA, and sway.

Nope, just may feel tighter back there than the front is.

Your car may be unballanced at times but I would not worry. It would look kinda funny if you put lower springs in though without touching the front. Those are so easy to put in you may want to wait till you can get to the fronts as well.

my one concern would be upgrading the rear sway bar, without doing the front. If you go with a larger rear bar, the car will oversteer.
