Yes, you can change the connector. SPR Performance also sells an adapter cable.
One thing to check before you swap that TBI, check that the arm and button is there to connect the TV cable. From my understanding the TBI units used with the E automatics don't have the TV connection.

No as stated above the main difference between the Throttle bodies is the Throttle cable/TV cable hook up and the TPS sensor. Ive also noticed some miss one of the front vacuum ports.

I don't know what year the sensor connectors changed. There's the older flat-3-pin for TPS vs. the new round 3-pin; and you've already seen the IAC connector difference.
I have some of this documented with photos. I can post 'em if anyone cares.
Even so, there isn't 1/10 the number of variations that there would be in the carburetor era.
