Little one goes to the PCV valve; big one is the fresh air supply to the opposite valve cover.
If your car is a MAF setup, USE THEM BOTH exactly as the factory designed: none of those stupid "breathers" that spew oil everywhere no matter how good they "look" in their package or in pictures or on somebody else's engine, it will save us all from having to read yet another "my car won't idle right" post, and having to try yet again to explain why.
That's really kind of ALOT of TB, way more than is usually necessary, especially if you have a small motor (like less than 400 inches) and anything but a MiniRam or maybe a SuperRam.

yea i got a deal on it, so i bought it...its a 400 horse HSR 350...i think it'll be alright....i asked somebody else what all the ports on the HSR are for, and somebody told me to use the port underneath the HSR for the PCV valve...so i put a 90* fitting under there and hooked the hose to it, then ran it to my PCV valve on the passenger side...is this right?? or did I do it wrong..can i just use one of those ports on the TB then or what?

No, what you did is OK; you can leave it, as long as there's still a port someplace for the power brakes. Otherwise, you might want ot put the brakes to the one under the plenum, and run the PCV to the TB. That port in the plenum is for all practical purposes identical to the smaller one on the TB. You'd need to plug the one on the TB if you don't use it.
Run the larger one to the other valve cover, just like the factory did, if your car is MAF. If it's S/D, it's not so critical.
That's way more TB than you'll need for such a small low-HP engine with such a small demand for air flow. Hopefully it won't be too hard to drive. I think you'll find that a VERY SMALL movement of the pedal, results in a VERY LARGE increase in air flow, making it hard to be smooth and gentle in situations like bumper-to-bumper traffic; and that about half of the total motion of the throttle, past halfway, is completely useless.

yea thats what i figured, but I got such a good deal on it I couldn't really pass it up...its way better than stock, and PCMforless said the computer is now tuned right so it shouldn't be that big of a deal...I may supercharge it in the future, so then I won't need another TB.
the brake booster is getting plugged into the back of the plenum...so thats all taken care of
so I plug the bottom port, and then hook a hose to the larger one and hook it into the driver side valve cover right? how do I go about plugging the little port?

okay, i got the top port on the TB connected to the driver side valve cover with some 1/2" hose...it worked out real nicely...so how do I go about plugging the bottom one...
