Power junction block, MSD/Alternator?

Engine: Blow through 383, 10 psi, xr288hr
Transmission: Manual th350 ATI 3000
Axle/Gears: 3.50 9"
Power junction block, MSD/Alternator?
Right now I have the battery in the engine bay and power running from the side post on the battery to a heavy duty junction block. Everything pulls off of this block except for the MSD ignition which is tied right to the top post on the battery.
MSD says not to hook it up to the alternator. My question is when I put the battery in the trunk, I want to run a single cable to my junction box and run everything from it. Could I hook up the MSD to it, or should it only run directly from the battery, being that the junction block is powered directly by the alternator?
