What does this do?
Can anyone tell me what this tube that runs from the bottom of the throttlebody then under the plenum does?

runs back to the egr valve thingy by your dizzy. sorry i forget what its called. but then another hose comes out and connects to your egr.

Ahh ok, does this mean I can remove the tube attached to it safely? - my prom has EGR turned off.

Yes but you need to cap the hole.

Ahh cheers mate, Cap it at both ends? (ie. the tb and the egr end)
