This damned misfiring or hesitation crap!
It did it today in neutral at 1500 and at 3000 RPM's. Usually it only does it when I am driving at or around those engine speeds. But when I mash the gas or let off, it's just fine. Other than that it drives fine. I don't think the MSD box is to blame, it's not even a year old yet, besides, wouldn't it be doing it at other various RPMs if it were the ignition? My injectors all test out at 17.x ohms and I'm going to replace the EGR valve tomorrow to see whether or not that has anything to do with this. What else might it be?
Check the fuel pump, mine had the hesitation problem at low rpms, it was the fuel pump.

The distributor is to blame many many times when something like this happens. The following has happened to me and all threw the timng off thereby causing hesitation and small backfires through the intake:
-Worn distributor gear, this will obviously throw the timing off
-Damper; believe it or not, this can indirectly cause the engine to run rough. What happens is that the outer ring on the damper slips and rotates, so when you try to adjust the timing, you will obviously set it wrong.
Other things could be the pick up coil, and the whatchamacallit?? the module. And last but not least, need of a tune up.
Here is what I would do, take a very close look at the distributor and ALL its parts.
