Google should be able to find tons of swap threads. There is a 13 page T56 swap thread sticky'd on the transmission subforum. Several threads talk about computer concerns too. Best suggestion is to read what's already been written on the topic.

Remove and reinstall parts, such as clutch, trans, pedals.
Wiring for the back up lights and clutch safety switch.
ECM programming to adjust timing (manual trans uses less timing at low RPM).
Complicate? Depends on your skill level, what experience you have, etc.

It's not super hard, depending on experience of course, but MEASURE MEASURE MEASURE everything. Pedals, bolt holes, shifter hole. Measure it all. And then when you think you're sure, measure it again. And do your research, like posted above, there's a ton of information out there. Sift through it and make sure you've got everything you need before you jump in. You should take the steering column out before you start. Those bolts are hard to reach on the inside of the firewall, and it'll give you more room to work.
