clutch won't desenge

more problems with my t-5. i will bring you all up to speed on what is going on. wensday night i had to tread about 2 foot of water. i filled the tranny up with water. On friday I drained the water and oil. Now it seems like the clutch is not disengageing. I push the clucth petel in and it acts like the petel isn't in at all. it just grinds. but the thing i don't understand is it wont do it all the time. it seems like when the trannys cold it will work right but when it gets warmed up it doesn't want to shift. The main gear it won't go into is 2nd. Also some times the only way to get it to go into 1st or reverse is to shut the engine off put it into gear and then start it again. i know the though out bearing is alined right. before i put the tranny i had my brother in law that works for a tranny shop make sure every thing was right before i put it in. so i know every thing out side of the tranny is working right. does anyone know what else could be up. thanks for the help.
