Two problems: Throwout bearing and rearend

Two problems: Throwout bearing and rearend
I just recently had a new clutch, slave cylinder, throwout & pilot bearing installed in my T5. I also had a fourth gen rear end (LT1) thrown on the back to get rid of my one-wheel-wonder with drum brakes.
First problem, before the tranny work, the throwout bearing used to drive me crazy. Any time my foot is not on the clutch it would squeek with the rotation of the transmission and it drove me crazy. So I got used to the habbit of just driving down the road with my foot gently resting on the clutch to prevent it from squeeking. It's been about a month since the install and it's already squeeking again. Not sure if this matters either but my clutch pedal travel is way higher then what it used to be and it used to be high before. It basically grabs right at the end of the clutch travel. Someone told me the reason for the throwout bearing squeeking is due to the clutch not being adjusted. But how do you adjust a hydraulic clutch.
Second problem, the rearend was a great improvement. But I can even ride in first gear at idle speed anymore. It will constantly ride and jerk, ride and jerk, etc. And when im in second gear any the 1600-1800 RPM range theres this obnoxious gear grinding sound... But you can't feel anything? I can't figure out what it is but I am taking it back to my dads buddy that did the work and see if he can find the problem, I just wanna point out the problem before i take it back so it dosnt take another week or so to get it done because this is my daily driver.
Anyone have any suggestions?
