help, ecm swap

I'm setting up to swap out motors in my p/u. I picked up a wrecked 89 rs w/5.0 tbi. I also put in a different cam and found a set of 081 heads I ported and added roller rockers. Now the fun part I have a 91 1500, 5sp w/4.3 that I want to drop the motor into. I've been reading a bunch about the mega squirt and burning my own chips on the factory ecm. What I haven't been able to get an answer to yet is. What ecm do I have to use, am I going to have to change wiring harness or just modify the 4.3 one? After buying the emulator, and the burner, and programs, it is starting to look easier to just build a mega squirtII. I don't know how much flex I have when modifing the gm ecm. Is anyone familiar with this kind of switch. Any ideas, suggestions?

I have the *****746 ecm in the RS and the ******288 ecm in the P/U

Thanks
