How would I remove the little door bumpers?

I have been thinking about doing this but I'm worried the paint will look different under there, also I'm worried about damaging the pieces or the door. Anyone know how I'd do this safely? And anyone who's done this how did it turn out?

You mean the little ones with the two holes that are on the inside of the door? Those just pull out with a little effort on a warm day, though sometimes it helps to push on them from the other side, behind the door pannel. If I recall mine had a slight difference in paint color, but it may just have been cleaner there.
