I'm guessing you mean the plastic ground effects that are on the doors? First, with the window down remove the inside door panel. Use a wide, flat screwdriver or other sort of tool. Then remove the plastic peice on the upper side of the door. Push it in towards the door then up, firmly but not violently. Once the panel is off, roll up the window and pull the protective translucent film up from the bottom of the door. Look for three small nuts. I think they were 10mm but I don't remember. Remove the nuts from those three bolts and the two 'bump's on the forward and aft sections of the door that you talked about. The plastic should pop right off.
i'm talking about the rocker panels.... they stick out the side of the door... is there anyway to take them off with out tearing apart my door?

removing the door panels takes me about 15-20 min for both... not hard, but the first time is a little un-nurving.

where are the bolts located once you take off the door panel?

Once you look you will see them. They're on the bottom of the door behind the plastic.
does this mean there are going to be holes in my door when i take them off?

Seeing as how they are screwed on to the door itself...yes you will have holes on your door from the GFX.
