Transmission: T5 untill it blows up from to much torque
Axle/Gears: Ford 9" /w auburn pro & 3.89's
Can you be a little more specific on the whereabouts of the rust you have? Since you said small scratches, i'm presuming its the body(exterior). If it's just surface rust, sand it down and check out:

I would frist sand all the rust out with 80 grit da then feather edge with 180 grit da and then 320 grit da then prime with a good 2K Urethane primer
