Painting: Restarting

I began my first attempt at repainting my IROC last summer, but due to work, school, and weather, it has been garaged. I plan on starting it up again next week and I have a couple specific concerns:
-Vaper paint gun: the guy at the paint store said they do a fine job. Are they total crap or am I just that inept with a paint gun? They keep clogging up and won't shoot a smooth uniform coat. They were very cheap, a set of 3 (1.0, 1.4, 1.7) for like 150 bucks. I'm using PPG deltron bc/cc and will not have my gun ruin it.
-Rough primer as a result of crappy spray: it's only the second coat, will 200 grit be too fine to smooth it out?
-Paint apart or in one piece? I have the car taken apart (doors, gfx, bumper, etc) and planned to paint it that way but I've been reading differing opinions. Especially since I plan on doing a light pearl intercoat which I've read should be walked around the car, but if I put it back together for that, how do I clear all the areas I could only get to with the car in pieces? I want the pearl to be barely noticeable, almost subliminal, can I afford to try it in pieces? (btw, the base is going to be white, the pearl is blue. cool eh?)

Opinions greatly appreciated.
