Window alignment after new weatherstripping?

I installed new roof rail seals on my hardtop 86 and well today after I got into my car, and it had been raining here I noticed my backseat was wet and I was leaking, apparently from what I saw the weatherstripping isn't letting the window slip into it to let the window seal, I can either push the window into place after I get out and it doesn't do this or it looks like I can roll it down and then back up and it seals great. What can I do to stop this so it seals without m having to do this and just shutting the door?

It's been about a year since I did mine but I'll try to describe what you need to do.

If you take off the door panel, there should be two tracks with the window attached to something that is bolted to hold it in place on the track. One in the front one toward the back. Losen them to adjust the front up / down or the back up / down to reposition the window so that the glass curves into the weatherstripping at the correct place.

It's just two bolts, one on the front track and one on the back track. I don't remember exactly how the bolt and track works but once you are in there looking you should see it. I do remember that when you loosen it you can move the window up or down, mine was spring loaded pushing the window up so when you loosen it, it will push up on it's own if you aren't hold it in place. But mine are power windows if yours are manual windows it may be a little different but I can't imagine it being to different.
