Which way does the inner seal go on the piston?

Yes, I did something similar...the pistons were corroded, so I ordered a "o-ring" conversion kit with new pistions that are made for O-rings, instead of the "flapper type"...heck, I got all new hardware, springs, bleeders, pistons, delivered for about 140 bucks...just a few dollars more than the kits ran me.
Also, never came across anyone who had squred styled orings, everyone I spoke with was happy with the conversions I used...checkout VBandP.com...they also have F-body stuff too.
