My 1987 IROC's interior is stripped like your car:
You can see the white RCA cables, just below the green jack, for the power amplifier mounted in the back. The red cable is the positive for the amplifier. I'm going to be moving the battery to the rear of the car so this big cable won't be necessary. However, it will be replaced with a large, 00AWG cable from the battery to the starter. While this interior is out, I'm going to run the wires for a Kenwood backup camera for my Kenwood DMX958XR head unit.
I would run all the cables that you mentioned while the interior is out and it's easy to do. You might want to consider covering the floorboard with sound dampening material. I'm going to cover my car's floor.

In the old days we segregated power cabling & signal, usually by running them near the sill on opposite sides of the car. This helped with alternator whine etc. Thankfully GM did a great job with grounding and alternator design on these cars so it’s not as prevalent.
If you’re looking to retain side post battery cables, 4th gen cars have everything you need for a great upgrade. Passenger side battery use LT1 cabling, drivers side battery use 4th gen V6 cabling.
An 8 gauge cable run the length of the car can support a 500W class d amplifier. It can be run through the factory hole in the passenger footwell without any drilling. This should be enough for a 120dB noise violation, probably lots for any gen x’r.
