Cranks but won't start

I bought a '92 RS with the L03 305. I swapped the engine since it had a spun bearing. The re-built 305 ran so-so at idle but stumbled all over itself getting up to speed. It threw a Prom code so I checked the ECM. It didn't have a Prom so I figured it was running in "limp" mode or bypass mode. I bought a new prom from the dealer and installed it. Now it cranks but won't start. It gives me a 53 code now but I don't see how a problem in the EGR can keep it from starting. If I take the prom out, it runs in limp mode again. I'm suspecting a bad wire somewhere between the ECM and the distributer but haven't checked it yet. Ideas?
