Tuner Pro RT and Flash/Burn saving problems?

Tuner Pro RT and Flash/Burn saving problems?
I have an issue I discovered with my setup that I did not notice before until just recently.
For some reason I can save a bin file as a name, such as 80lb-spec13h. BUT when I go to burn that file and use moates input/output function where it says load file to buffer, the file is magically NOT THERE. Older files are there but my newest ones are not able to be opened. I can open the folder in which I saved the files, and they are there.
So I tried to save my new bin file on top of an old file name (80lb-spec13g). It wrote over top of it and I was able to open that bin file in the moates input/output load file to buffer option.
I burned the chip and started car. My changes are not registering. VE changes or timing changes that I need to make are not burning.
To test this, I read the chip I just made, and saved it as a new file name. When I go into Tunerpro RT to open that file up to see whats inside, ITS NOT THERE. Same issue as the load file to buffer problem. My file name is not available to be selected, but I can open that folder and see the file name sitting there!
What is going on?? It never did this before. I have Burn 1 and Burn 2 programmers. I originally thought it was a bad Burn1 so i just bought Burn 2 and its still not working?
