This is happening because the VATS control module is reading the resistance in the keys pellet as being the wrong resistance value and therefore will not allow the car to start for four minutes until it resets. During this time, if the key is still in the on position, the security light will remain lit. This problem is caused by either dirty or worn contacts on the key or in the lock cylinder. Clean the key with electrical contact cleaner and then lightly moisten a thin piece of cloth, wrap it around the key and slide the key inside the lock cylinder just far enough to clean the contacts in it. Let it dry for a minute or two and then try it.

Have you tried measuring the resistance on the key with a multimeter and then putting the key in the lock cylinder and measuring its resistance through the wire harness with the key off?

you might have to bypass the vats with a resistor .. get the value off the key and get a resistor the same value and splice into the two small white wires from the steering column and by this eliminating the key all together. the resistor takes place of the key but the security feature of the vats is gone then. if you want security then get a good alarm with a starter kill. and some other things like keyless entry and trunk release( if eq.). and if the car is fuel injected and a auto trans get one with remote start. and or a two way pager system lie the dei units.

what kind of alarm is it ? those cars are very easy and it is just about a no brainer to install in a 3rd gen.

Isn't that always the case, one minute after the warranty expires, so does the product.

that should have a lifetime warranty that unit is not that old. does that remote light grey in color or the carbon fiber looking remote? that had a lot of trouble with the light grey remotes they quit working all together and you had to send the remote and the brain in to get fixed. but know they are replacing the old remotes with the carbon fiber looking ones the supposedly the fix for the non working remote.

If you can, post a picture of it. I am curious and have an enquiring mind. I have a feeling it has something to do with the remote start function of your alarm system.
