there is two connection on the tranny one I think is for the torque converter and the other is the speed sensor am I correct about this. the rest of the sensors were apart of the wire bundle that went to the computer

Your cam determines the vacuum (and your tuning), not the intake or carb. You need a minimum of 10-12 inches for the brakes to function well. You may have to bump up the timing, and adjust the carb idle back down some, to get your vacuum if needed - I had to do this on mine to get the vacuum necessary for the brakes to work well - I ended up with 11*BTDC timing and adjusted my carb to idle at 800rpm. But, it will depend on your cam and setup - something you'll have to play with until you get it (assuming there's not enough vacuum already).

my factory pump seem like it is about to go out at anytime. The pump makes a wining sound after the car was running for a while. Also the tank would develope a lot of pressure in the tank even though the gas cap is vented. I was told that the high pressure was caused by the pump getting hot and build pressure is this true or do i have some sort of venting problem. Therefore, I was wanting to run just the holley pump. Would I be able to pull fuel through the factory pump if I leave it in the tank.

You'll want to remove it - although you may get enough fuel through it to satisfy the 5-7psi of the carb, you'll burn up the expensive holley pump with the restriction in place. As a temporary measure you can draw fuel through it, but only temporary. So, Your choice as to what pump at this point - either way you'll have to remove the tank - it's not all that bad - the worst is removing the exhaust - mine rusted badly and I had to cut my pipes to the muffler - definitely do it BEFORE any exhaust mods.
