electric short causing misfire

electric short causing misfire
ok, so i been battling a electrical short. i finally ran it down to the little 2wire plug in the back of the altenator.. if i unplug the 2wire plug the car levels right off and runs like a champ.. but the problem with that is then the car stops charging. i may need to go with a TRUE 1 wire altenator, but would like to know what could be causing this. i have had the altenator checked and it tested out ok. maybe something inside the altenator could be shorting out. has any1 had any issues like this or maybe have a solution. the car used to be a 3.1 v6 now is a carburated 350 with a 350 turbo trans.
