Well, I did it the hard way but it turned out super clean. I cut and extended wires on the LT1 harness and routed them all through the big hole underneath where the heater core lines are. Soldered the wires together. For the old thirdgen engine harness - I traced the wires back as far as I could and cut them out. I like having no computer in the engine bay. However its not the easiest and quickest thing in the world to do, it took me a while to modify the harnesses and I'm an electronic technician.

Im not so sure he's asking how to wire it up, i think he doesnt know how to disconnect the C100 connector at the firewall on the drivers side.
IF thats your problem, there is a 1/4" bolt in the center of that plastic connector, you'll see there are two harnesses to the firewall connector there, one goes to the headlights etc, the other to the engine. You can use some 1/4" extensions and a swivel, or just reach down in there with a deep 1/4" socket 1/4" drive and ratchet and remove the bolt, once its all the way loosened (you wont be able to get the bolt out of the connector housing, its held in the connector block by a clip) then you can pull the housing away from the firewall. Once its away you have to remove the half of the connector that goes to the headlights, you'll see its just held to the other half by a plastic tab at the top and bottom, easily seperated from the other.
Oh it helps if you've removed the relay bracket by the booster before attempting the above.

An extended harness from painless isnt going to do a whole lot to helping, just takes a bit of time out of putting the pcm in the dash if thats what you're going for, it still doesnt take care of all of the swap wiring, its more of just an extended version of the stock LT1 harness.
