Tommorrow i'm taking my car in and getting an alignment. I have all the emissions equipment removed. Do they open the hood to align the front end and could they do anything (legally) or just start messing with it right there without my knowledge?

sure they'll open your hood. i really doubt if they look or care about anything but doing the alignment, unless it can get them more work, or sell more parts to you.
