did i damage something? please help

hey guys, i have a dilema which i cant seem to figure out, hopefully you guys can help me out. i have a 92 305 tbi. i was hooking up a 4 prong relay for the fan so the fan will engage whenever the car is on. basically to make a long story short, from the relay i had 4 lines coming out; a wire going to the frame of the car (ground), a wire going to the 12v power on the fan, a wire going to the accesory insert in my fuse box, and a wire going to the battery. from the fan i had to ground it in order to complete the relay setup. so after i installed the fan the power line coming out of the fan fell out. so i had to try to plug in the power source back into the fan, so it being dark out already i tried to feel the plug on the fan and inserted the 12v power supply not in the right spot. it turned out i plug the 12v power right next to the ground connected to the fram of the car. i hope this wasnt to confusing. in a nut shell, i hooked up the positive and negative toghether. the wires started to smoke and fry and quickly i had to disconnect the battery before something severe occured. after a total of about 15 seconds while positive and negative were connected i disconnected the battery. it didnt seem like any blew or got damaged besides for the wires. i started the car and all seemed fine, until i started driving, i noticed the idle was rougher, acceleration was also rougher. it kind of seems like the cylinders are not in sync, or maybe even not all 8 are hitting. i need to know what could have been damaged? could i maybe have burnt out a spark plug wire? what could be causing the rough idle, and the shaky acceleration. please post some advice and assistance. i hope i was clear. thanks! maybe during all that wiring, u knocked a sparkplug wire loose? check that all are tight on the distributor, and at the plugs.
