Pardon my ignorance but back in my day (I am really only 41) we had carbuerators.
I bought my son a 1987 IROC with the 5.7 TPI engine. The tranny lost 3rd gear and he blew it up. A friend grabbed a 4 bolt short block with a new Edlebrock performer cam and threw the TPI heads on it. Now for the questions:
1. What RPM is this car supposed to idle at? The original engine had 120K and idle was a bit high (1000) for an auto.
2. Will the computer adjust for the different cam? I am sure that the valve timing is different than the stock.
3. Will the computer adjust for the K&N filters and flowmaster?
4. This electric fan thing on at 225 scares me. Is it worth swapping out the switch for a 200 or 210?
5. What do you guys think of the hypertech thermo chip? I have already installed a 180 thermostat.

The computer will compensate for fuel, so it should work for the things you listed. The computer cannot compensate Spark Advance (SA) for modifications to the engine. It would probably run a little better if you could make some changes to the chip, but that kind of opens up a can of worms. (I like worms)
Take a look at the DIY-PROM board and read the stickies to get a feel for the things you can do. It really isn't as difficult as it may first appear.

I think stock idle speed is around 600 in drive and 800 in park. You might try removing and cleaning the throttle body and IAC. Then reset the min air per this article. Timing should be at 6 degrees btdc.

87 being MAF, it should compensate fine for that cam. I'm still running a stock tune and have much more than a cam.
I wouldn't waste the money on a Hypertech chip. I would seriously consider getting into prom burning as AtomicTruck suggested. That way you can set the primary fan to come on whenever you like. You will also be able to play with the fuel and timing curves.
