First two pictures look like the EGR connection. Third picture is the vacuum line that runs from the plenum to the HVAC and cruise control. The 90 degree elbow goes to the HVAC, the T goes to the cruise control.

I believe in the first set above, the first 2 are actually for the O2 sensor. In the last set, I think the first one is part of the hvac fan circuit, the second looks like either EGR or a line to the power brake booster and the last one is the EGR solenoid.

In the first set, first pic, the wire is coming from underneath the plenum, in the middle of the runners. That's where the EGR sits. I have to assume if that's disconnected (female end), than the second pic (male end) is the other half. But if I recall, the EGR and O2 sensor are both single wire plugs. To the OP, is the O2 sensor hooked up? It can be found on the driver side exhaust manifold, just above where the y-pipe bolts on.
Not sure what the first pic of the second set is though. Second pic is the plenum vacuum port for the cruise/HVAC vacuum hose I mentioned from the first set, just push the line from set 1 pic 3 onto it. Third pic is the EGR solenoid. One vac line runs to the EGR itself (circular piece bolted to the intake, under the plenum, what the plug from set 1 pic 1 runs to). There should be a small tube pointing off it towards the passenger side, the vacuum line just pushes on. The other vac line from the EGR solenoid runs to the throttle body.
