I just installed a Holley AFPR and I set it to 46 PSI(stock was at 42 PSI). I drove it around and felt like it pulls a little harder so I was happy. But when I went to drive it later it had a hard time starting. I hope this isn't a sign of my fuel pump going out. Should I just lower the pressure?

Describe "hard time starting." Yes, raising your fuel pressure can strain the pump. But if it is, you know that the pump is old anyhow, so you either change it and keep the pressure high, or lower it and wait for it to die right before you need to go to work/school/anything one day and leave you stranded.

The hard time starting is that it will crank for a little and it will finally start and then it almost dies again but I give it a little gas and it runs fine.

 

How does the fuel pressure hold after the car is turned off, after you turn the key to prime the pump? How old is the fuel filter?

There are many things that could cause hard starting, the AFPR itself could be one culprit. Did you get a new diaphram? If it is ruptured, that may cause hard starting. As could a bad fuel pump relay, bad wiring, leaking injectors, pump itself... You may want to attempt replacing the afpr with the stock piece and seeing if anything improves.
