TPI runners/plenum install.. will not align correctly, why?

It's very odd. I can install both runners loosely, and when I drop the plenum between the runners to bolt it in, I can't get damn thing to line up. It will line up fine on the driver's side, but on the pass. side it wants to sit crooked. I've spent about 5 hours so far on this with no luck. I've tried every method that I can think of. When I was removing the pass. side runners, I didn't know that there was that one bolt that had to be accessed from the opposite side, so I pryed the hell out of the runners in an attempt to remove them. I think this may be part of my problem. What can I do to get all this stuff installed?

of course they are on the right sides. The one with the small extra tube goes on the passenger side, the other on the driver's side.
