transmission dust cover ?

I just got done pulling my motor and trans because sometimes when I would start my car it would make a terrible knocking noise.
I thought it was the dust cover because when I took the cover off the noise went away. It was also warped very bad. The flywheel was hitting the side and ground into the cover. I bought a new one and installed it on thursday and no noise. Friday I go to start my car and the noise was back so I thought there was to much crank shaft end-play. Wrong, .006 right in spec. Next I thought it was the trany input shaft. I'm no trany expert but there is no excessive movement. The trany is a 700R4. Oh one thing though, once the car was warmed up the noice went away. All the bearings are fine but I'm still going to put new ones in. Any and all input will be appreciated.

Thank you- Jeff

Tranny to block bolts coming loose will cause a loud banging that will get better and worse. Try checking that ..
Good luck.

Thank you for the reply. The bolt were all tight when I took the tranny and motor out.

Looks like it might be a bent flywheel.
