I just pulled my engine and trany to rebuild the engine. The previous owner installed a 350 and DIDNT install a pilot bushing, the dumb *** was running it for *** knows how long. The input shaft on the t5 is wobbling pretty good and makes an unfriendly noise when i push on it and spin it.
The car seemed to shift fine and didnt grind, but did seem a little whinny. I thought it was because the center console was removed and i could see down to the pavement on my test drive.

If it was mine, I wouldn't put it back in without looking inside the trans.... I'd bet it's smoked.

well upon further inspection, and also finding out i have a cracked piston...the input shaft wobbles considerably less when i hold the tail shaft still. Ive read these things are support by being installed, so maybe its not as bad as i thought. But since i'll be doing a complete rebuild which will take me months so afford i'll tackle the t5 also.

there is a bearing (pocket bearing) between the input and output shafts that tie the two together. Unless you were having some kind of problem going into 4th gear or a noise that goes away in 4th, I wouldnt worry too much.
